Underlying the principle story arc of Kyo's search to reclaim his body, there are many smaller arcs, each leading to the next one. The basis of many later revelations are established many volumes in advance. In the manga, it is revealed that all of the Mibu, except for Kyo , are descendants of "Battle Dolls", creatures created by the Mibu to fight for their amusement. In time, the Battle Dolls come to believe they were the real Mibu, and that the real Mibu were destroyed by infighting. The extant Mibu are gradually being killed by the "Disease of Death". Muramasa's sister was the first to be killed by the Mibu Disease, but others soon followed. The disease manifests itself when the infected person reaches a certain age. For this reason, the aging process has been stopped in Antera, Tokito, and probably others.

The story focuses on Kenichi Shirahama, an average 15-year-old high school student who has
been picked on his whole life. However, after a month into his freshman year, he meets and befriends the mysterious transfer student, Miu Fūrinji. Driven by his desire to become stronger and to protect those around him, he follows her to Ryōzanpaku, a dojo where those who are truly strong and have mastered of their art gather. After learning basics from Miu, Kenichi is able to beat a high ranking member of the school's karate club, and becomes a target for all the delinquents in the school. Subsequently, Kenichi's daily routine is divided between hellish training under the six masters of Ryōzanpaku, and his fights against the members of Ragnarok, a gang that views him as either a possible ally or an impending threat to their plans. After defeating Ragnarok, he faces a new enemy called YOMI, a group of disciples who are each personally trained by a master of an even bigger organization rivaling Ryōzanpaku, Yami. Along with former members of Ragnarok who joins the Shinpaku Alliance, a group created by Kenichi's schoolmate Haruo Niijima, Kenichi now fights Yami to prove his ideals and protect those in need.

The story is set in present day Tokyo. Much of the setting is based upon real areas, the more obvious ones being the Shibuya Crossing and Tokyo Tower. The main backdrop of the series where they all reside is in Shimokitazawa, roughly 6 minutes west of Shibuya on the Keio Inokashira Line. In Tokyo is the Bureau of Magic, which employs Mage Labour for certain special requests by everyday people. However, the mages must only use their magic with special permission, and any unlicensed use results in a penalty. The story is very gentle and centres around the protagonist, a witch named Yume Kikuchi (菊池ユメ, Kikuchi Yume?), a 2nd year senior high school student from Tono in Iwate prefecture. In order to train as a magic user, she travels to Tokyo during her summer break to apprentice under the charming Masami Oyamada (小山田雅美, Oyamada Masami?). The story is very peaceful and tells of Yume's trials and tribulations as she works toward her eventual graduation as a full-fledged magic user licensed by the Bureau of Magic. There is a strong undercurrent of romance which is not resolved.

In the nights of Tokyo, mysterious deaths involving the 'Reborn Dead' occur. People that are disappearing at night suddenly reappear during the day as a corpse. Not only that, but as the corpses are sent to the morgue to be autopsied, they disappear again leaving signs showing that they escaped themselves.

To fight these 'Reborn Dead' and to prevent more deaths, mysterious transfer student, Tatsuma Hiyuu, and delinquent student, Kyouichi Houraiji, stay up every night to fight and solve what's causing this. Along with the rest of their group, who all have supernatural powers, they soon realize that a greater threat, which involves even more powerful demons, is near.

Haru Glory is a boy who lives with his sister, Cattleya, in Garage Island. After fishing out a.... thing called Plue, he meets Shiba who entrusted him with Rave Stone or more known as Holy Bring. From there on, he embarks on a quest leaving his sister at Garage Island like his father who went to find Rave 15 years ago. He meets Elie, a girl who loves to gamble but has lost her memory. They met up with Musica at Punk Street. They have to eliminate Demon Card using Rave and is helped by Elie's uncontrollable Ethelion and Musica's ability of controlling silver as a Silver-Claimer. Unfortunately, they had to collect 4 more Raves in order to eliminate the mother of all dark brings, Sinclair. Together, they find out their past including Haru and Musica who both do not know their parents very well. They also find out the connection between Ethelion and Rave.

The story centers on a man named Train Heartnet who withdrew from an elite group of assassins called the Toki no Bannin (時の番人; the Chronos Numbers) to become a Sweeper (a bounty hunter).

In Train's world, there is a secret organization, Chronos, that rules one third of the world's economy through underground control of almost every kind of business. To maintain the balance of the world, Chronos is essential, and therefore, there is the need to have people to protect Chronos. Besides all normal erasers, there are special elite assassins with Orichalcum-made weapons called the Chrono Numbers. Chrono Numbers have their numbers engraved on their body and their weapon. There were twelve total Chrono Numbers, but when Train Heartnet, an unsurpassable shooter, decided to join Chronos in their cause, the number XIII was founded. No one that was targeted by Train Heartnet, also known as Black Cat, for bringing "bad luck", and his extremely quick movements and attacks, ever survived. The name Black Cat was the most feared among assassins.
