The backdrop of RahXephon is a fight against pan-dimensional invaders known as the Mulians, or Mu (ムー ,Mū?). In appearance, the Mu are indistinguishable from humans. However, they carry a genetic marker called the "Mu phase" which makes their blood turn blue at a point in their maturity; this process also appears to cause memory loss.

The story reveals that two floating cities appeared above Tokyo and Sendai around the beginning of 2013. The ensuing conflict escalated into nuclear warfare, and the Mu enveloped Tokyo and outlying suburbs within a spherical barrier resembling Jupiter, referred to as "Tokyo Jupiter" ("Tōkyō Jupita") by all those outside. The barrier has a dilatory effect on time, with time inside Tokyo Jupiter passing about one-sixth as fast as the outside time.

The story begins in 1629 Kanagawa during Tokugawa Tadanaga's rule. The daimyo staged a tournament where the participants fought with traditional weapons rather than bokken ("wooden sword"). The story revolves around the first match between the one-armed swordsman Fujiki Gennosuke and the blind samurai Irako Seigen and deals with the circumstances that led the two to participate in Tokugawa's tournament.

Set in a distant future, Heroic Age tells the story of the quest of the human race to find the messianic individual that holds the power to save mankind. According to an old legend, when the end of the world comes, Paradise will appear, however, only wolves will have access to it. Although wolves are believed to have been hunted to extinction nearly two hundred years ago, they still exist, surviving by taking human form.[1] Freeze City is a northern human city in a world where the majority of people live in poverty and hardship.

Kiba, an injured lone white wolf, goes to Freeze City following the scent of the Lunar Flower, which is the key to opening Paradise. There he encounters Tsume, Hige, and Toboe, three other wolves who were drawn to Freeze City by the scent of the Lunar Flower and are now living in the city. The wolves encounter Quent Yaiden, a former Sheriff of Kyrios, obsessed with hunting down wolves, and his dog Blue. Cheza, the Flower Maiden who is destined to lead the wolves to Paradise, is being studied at a laboratory under the care of Cher Degré. She is awakened by the smell of wolf's blood. As Kiba and Hige approach the lab to find her, she is stolen away by Lord Darcia the Third, whose people created Cheza.

Serial Experiments Lain deals directly with the definition of reality, which makes its complex plot difficult to summarize. The story is primarily based on the assumption that everything flows from human thought, memory, and consciousness. Therefore, events on screen can be considered hallucinations of Lain, of other protagonists, or of Lain fabricating the hallucinations of others. Story misdirection is central to the plotline; even the offscreen voices or narrations' information cannot be considered truthful. The series consists of a cross-reflection of philosophical themes instead of the traditional linear events depiction: episodes are called "layers".

Serial Experiments Lain describes "the Wired" as the sum of human communication networks, created with the telegraph and telephone services, and expanded with the Internet and subsequent networks. The anime assumes that the Wired could be linked to a system that enables unconscious communication between people and machines without physical interface. The storyline introduces such a system with the Schumann resonance, a property of the Earth's magnetic field that theoretically allows for unhindered long distance communications. If such a link was created, the network would become equivalent to Reality as the general consensus of all perceptions and knowledge (see consensus reality). The thin line between what is real and what is possible would then begin to blur.
